Trying to remove the injection pump to reseal it as it’s leaking diesel into the oil. Per the serviceman manual for the D315 remove the nuts from the injection pump with governor attached. My problem is it’s hitting on the starter pinion and will not come out. What trick am I missing? Or do I need to pull the fuel filter housing with it?

No need to pull the fuel filter housing. Going from memory I think you can get enough clearance by removing the clutch cover on the end of the pinion assembly. I don't remember of taking the governor cover off, just the clutch end cap.
Hope that helps.
Your problem is probably the seal that is between the fuel tower and the injector housing.
It helps if you wear a white lab coat.
