Check/replace the seal on the transmission hydraulic pump.
A bad shaft seal will draw engine oil from the engine power take off
housing into the transmission hydraulic system.

Check to make sure engine breather isn't blocked. A blocked breather will allow crankcase pressure to build up and push oil past the rear main seal.
Also, did you carefully check the crankshaft for any grooving in the seal surface when you replaced the seal? I seem to recall most genuine Cat rear main seals come with a speedi-sleeve as part of the seal deal.
If you've purchased an aftermarket rear main seal and it came without a speedi-sleeve, and you installed it with even a slight groove in the crankshaft seal area, it will still leak.

Regards, Ron.

What??
How do you put a speedy sleeve on a rear crankshaft journal with a flywheel mounting flange?

Ahh .. good point. Sorry, my error. I forgot the D339 had a flanged crankshaft. I was thinking of later engines such as the 3300 series, which have flangeless crankshafts and which take a speedi-sleeve with ease.

checked breather 1st took torque put cover on scavenger run engine 2 hours no leaks oil stayed in crankcase put back together and filled with oil sucked out 7 gallons in 15 minutes dumped it in the transmission so left cover off of torque so would not have ant vacuum but it still dumped oil in transmission but not as fast need help bad

What are you referring to as the scavenge pump? The scavenge pump just takes oil from the torque converter housing and returns it to the transmission sump. The pump I'm referring to is the transmission hydraulic pump or circulating pump. It is mounted to the engine pto housing on the RH side of the engine forward of the flywheel housing.

I was referring to the pump in torque which pumps oil back to transmission to keep torque from flooding was told if the valve stuck open on scavenger it could create vacuum and drawn oil out of crankcase I will check pump u say again many thanks

The 3300 series also has a flange, what else are you going to mount the flywheel to? Difference is the seal rides on the o.d. of the flange and yes it will accepts a sleeve.

Remember the shaft needs to be in good condition for the seal to do it's job.
